The department deals with various aspects of water chemistry and element (primarily nutrient) cycling in reservoir and lake ecosystems.

The main research areas are:
- processes of eutrophication of water ecosystems as a result of external and internal nutrient loading together with morphology and hydrodynamics of the waterbodies, and
- processes of acidification of the mountain lakes and their catchments.

The chemical laboratory covers monitoring of water chemistry for the whole institute and develops new analytical methods. It also provides courses for students of the University of South Bohemia.
