The Institute was re-established by the Czechoslovak Academy of Sciences in 1990. The original Philosophy Institute, founded within the Czechoslovak Academy of Sciences in 1953, was dissolved in 1970 for political reasons. Pursuant to Act No. 341/2005 Coll., the Institute became a public research institution as of 1 January 2007.

The scientific work of the Institute is primarily devoted to long-term projects that have substantial significance for the development of Czech philosophy and some related fields (logic, Comenius studies, theory of science, global studies). The projects include the history of Czech philosophy and its international context, and contemporary topics in philosophy and logic (post-modern philosophy, the philosophy of language and nonclassical logic).

As of January 1, 2004, the former Institute for Classical Studies, CAS, was integrated into the Institute of Philosophy, CAS, the scientific concept of which has been expanded accordingly. As a result, research activities of the Institute of Philosophy now also include projects relating to classical philology, mediaeval studies, studies of Neo-Latin, and biblical studies investigating mainly the impact of the European cultural heritage on the cultural life in the Czech Lands from ancient times up to the 20th century.
